FLOW-3D is the most suitable software to do this. Here in this photo we show a screenshot of the bottle filling simulation obtained using the air entrainment model with dynamic bubbles for highly viscous flows.
The air contained in the container expands the volume of the liquid during the filling phase: due to the fast times and the high degree of mixing in the bottle, the air does not in fact have time to rise to the surface and be released. However, as the filling continues, the air can actually evacuate, and the decrease in volume can be seen in the video.
